Enumerating the WRAD-versus-KMT2A-fusion literature: what was searched, found, rejected and could not be read

also called WRAD beat enumeration · Q23 enumeration

This is the audit trail for the WRAD question: every search that was run with its exact wording and how many papers it returned, every paper that looked relevant and was set aside with the reason, and the one paper that matters and could not be read.

The same thing, for a scientist

Twenty-four PubMed queries and seven Europe PMC queries, alias-expanded in both directions, plus full-text reading of five papers. **Headline: zero published experiments test whether any WRAD subunit associates with any KMT2A fusion protein.** Not a negative result - an absence of testing. Per-subunit fusion-paired counts: WDR5 26, ASH2L 6, DPY30 3, RBBP5 2. Fifteen candidates were considered and rejected with reasons; one paper is on-topic and unreadable. Two methodological findings came out of the search itself and are as much of the deliverable as the counts: **a parenthesised karyotype string silently broke one query** (`der(4)` returned 0 for a set that should have returned ~50), and **this beat's own counted absence for proximity labelling was falsified by a paper already in this graph**, because that paper names the methyltransferases at complex level and is unreachable from any subunit symbol.

Read in full text: PMID 15199122 (via PMC HTML), 27462455, 23352661, 34489550 and the relevant sections of 39922194's abstract-level record. Abstracts read for a further 45.

Two search failures worth more than the counts

A parenthesised karyotype string silently zeroed a query. (AF4-MLL OR "AF4-MLL" OR "AFF1-KMT2A" OR der(4)) AND leukemia returned 0 records with a clean No items found., while AF4-MLL AND leukemia alone returns 49. PubMed parsed der(4) as syntax. This graph's brief already warns about t(7;11)(p15;p15); der(4) is the same trap in a shorter string, and it is more dangerous because a reader scanning the query does not see a karyotype at all. Any query containing a bare der(n) should be assumed broken.

This beat's own counted absence was falsified by a paper already in the graph. The tiab proximity query returns 0 records for all four subunits against five proximity terms. The graph already holds PMID 39922194, a BioID study of the NUP98-PHF23 oncofusion whose data recover WDR5 and RBBP5 - and whose abstract says 'the KMT2/MLL H3K4 methyltransferases'. The absence claim is true about titles and abstracts and false about the literature. Recording it is the point: a counted absence in this field measures indexing, and complex-level framing is the systematic leak.

  1. The WDR5-MLL1 medicinal chemistry series (PMIDs 41270727, 41114172, 39804067, 34105966, 31858797, 31768400, 30013062, 29857126, 27598236, 27116709, 22989411, 35525905, 35252869, 31923859). Fourteen papers whose titles pair WDR5 with MLL1 or with MLL-rearranged leukaemia. All optimise binders of the wild-type WIN interface; none assays a fusion protein. Overturned by: any of them reporting engagement of a fusion-associated WDR5 pool, or a co-IP arm.
  2. PMID 21445285, NF-Y recruits Ash2L to impart H3K4 trimethylation on CCAAT promoters. Title is squarely on-beat by symbol; content is CCAAT-box promoter biology with no KMT2A fusion. Overturned by: evidence that CCAAT-box recruitment operates at fusion target genes.
  3. PMID 20581860, MOZ/MLL crosstalk in cord blood CD34+ cells. WDR5 appears; the biology is wild-type MLL and KAT6A. Overturned by: a fusion arm.
  4. PMID 30488017 (WDR5 review) and PMID 41864982 (ASH2L-DPY30 review, 2026). Used as maps to primaries only, per this project's rule. The 2026 review is the most current synthesis of the ASH2L-DPY30 interface and contains no KMT2A-fusion data.
  5. PMID 27192115, WDR5 high expression in leukaemia. Real leukaemia data, not stratified by KMT2A status, so it cannot speak to fusion specificity. Overturned by: a KMT2A-rearranged versus wild-type split of the same cohort.
  6. PMID 30679799, CEBPA-mutated leukaemia and the MLL1 complex. A genuine MLL1-complex dependency paper, framed entirely at complex level, in a non-KMT2A-rearranged disease. Retained here as the worked example of the complex-name search trap rather than as evidence.
  7. PMID 35036869 (SETBP1 recruits the MLL1 complex) and PMID 37535603 (SETD1A-BuGZ/BUB3). Both concern WRAD-containing complexes in leukaemia with no KMT2A fusion. Overturned by: the same recruitment being shown for a KMT2A fusion.
  8. PMID 26990989, SON controls MLL complex assembly via menin. About complex assembly and menin, not WRAD-fusion contact.
  9. PMID 33924850, nuclear FGFR2 interacts with MLL-AF4. A real post-2004 KMT2A::AFF1 interactor paper and a reminder that the t(4;11) interactome is not closed - but not a WRAD result.
  10. PMID 39002676, MLL-AF9 regulates transcriptional initiation. No WRAD data, but it directly contradicts PMID 27462455 on whether MLL1 and MLL-AF9 occupy the same chromatin. Recorded as an unresolved dispute rather than a rejection, because it bears on how the genome-wide argument for the negative should be read.
  11. PMID 32733069, restoring MLL and the H2Bub-ASH2L-MLL axis. ASH2L in an MLL-AF4 xenograft context; the mechanism concerns wild-type MLL chromatin accumulation, not fusion association. Overturned by: an arm showing the axis acts on the fusion.
  12. Yeast and worm orthologue literature (Bre2, Swd1/2/3, Sdc1, dpy-30). Not searched against fusion terms because no KMT2A fusion exists in those organisms. Searched only where it bore on module architecture.
  13. ASH2 alone as a search term. Returns predominantly Drosophila and yeast records; excluded on precision grounds after title-checking.
  14. The permissive ASH2L query (ASH2L2 OR "ASH2 like" OR Ash2l) AND (MLL OR KMT2A) AND (leukemia OR leukaemia), 61 records. Recorded and NOT counted: MLL matches every mixed-lineage-leukaemia paper and Ash2l duplicates the current symbol. This is the precision half of the alias rule.
  15. DepMap re-analysis. Not re-run. Four prior designs in this graph already address WRAD subunit dependencies and their disagreements are recorded; adding a fifth would not answer an association question.
Known but unreadable

PMID 21030982, Benedikt et al. 2011, Leukemia — 'The leukemogenic AF4-MLL fusion protein causes P-TEFb kinase activation and altered epigenetic signatures'. This is the only published affinity purification of a SET-domain-retaining KMT2A fusion complex, and its abstract states the complex has at least sixteen constituents including an H3K4(me3) methyltransferase. Whether any WRAD subunit is among them would answer this beat's question directly. Routes tried: Europe PMC core record returns no PMCID; fullTextXML is therefore unavailable; efetch db=pmc has no record; nature.com redirects to an authentication endpoint. Abstract only. Confidence on anything from it is weak and this beat does not assert what the sixteen constituents are. Resolving it needs institutional access to the supplementary tables, which is a one-hour task for anyone with a subscription and is the single highest-value unresolved item in this beat.

A route note, not an unreadable. Yokoyama 2004 (PMID 15199122, PMC480881) returns HTTP 500 from fullTextXML, and efetch db=pmc returns a well-formed record carrying the comment 'The publisher of this article does not allow downloading of the full text in XML form' with no <body> element. The PMC HTML page serves the complete text, 68,159 characters after tag-stripping. Under this project's rule the paper would have been logged unreadable after two failures; the HTML route is a third route and it worked, and the entire adjudication in this beat rests on it.

How this could bite us back
  • An enumeration that reports zero tests can be read as reporting a negative result, and the whole point of this entry is that it is not one - an absence of testing licenses no conclusion about the biology.
  • The rejected medicinal-chemistry series represents real, funded programmes aimed at the WDR5-MLL1 interface; recording them as off-beat for this question should not be read as a judgement that they are off-beat for the disease.
  • If a future cycle reopens WRAD on the strength of the reciprocal-fusion finding, every subunit it reaches is pan-essential or near-pan-essential and carries documented marrow toxicity in mouse.
Still open
  1. What are the sixteen constituents of the AF4-MLL complex? One institutional download of PMID 21030982's supplementary tables would answer this beat's central question directly and nothing else in this enumeration comes close in value.
  2. How many other counted absences in this graph were generated by subunit-keyed queries against a literature that frames its results at complex level? This beat produced one such false absence in a single afternoon.
  3. Should this project's unreadable rule add the PMC HTML page as a mandatory third route? The entire adjudication here rests on a route the current rule does not require.
Every source behind this entry (5)
  1. E1moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset

Alias-expanded PubMed queries pairing each WRAD subunit with the named common KMT2A fusions return 26 records for WDR5, 6 for ASH2L/ASH2L1/ASH2, 3 for DPY30/DPY-30/DPY30L/HDCMD6P and 2 for RBBP5, and title and abstract review of all 37 unique records finds no experiment testing association between a WRAD subunit and a KMT2A fusion protein.

    What this evidence cannot show

A counted absence bounded by the stated symbol sets. It measures titles and abstracts. Supplementary data, complex-level framing and non-indexed preprints are invisible, and this beat's own proximity absence was falsified by exactly that leak.

Evidence that argues against this (1)
    • A proximity-labelling study of the NUP98-PHF23 oncofusion recovers WDR5 and RBBP5 and is unreachable from any WRAD-keyed query because its abstract names the KMT2/MLL methyltransferases at complex level - direct proof that these counts under-count. Ahn JH et al. 2025
  2. E2established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.dataset

The query `(AF4-MLL OR "AF4-MLL" OR "AFF1-KMT2A" OR der(4)) AND leukemia` returns 0 records with the warning 'No items found.', while `AF4-MLL AND leukemia` returns 49, because PubMed's parser treats the parentheses in `der(4)` as syntax.

    What this evidence cannot show

Verified by running both queries against live PubMed on 2026-09-19. Behaviour of the parser could change.

Evidence that argues against this (1)
    • This project had already documented the same failure for a full karyotype string, t(7;11)(p15;p15), so the trap was known; the new information is that a three-character fragment reproduces it, which makes it much harder to spot on inspection. Meyer C et al. 2023
  3. E3established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.paper

Yokoyama 2004 is fully readable through the PMC HTML page although both XML routes fail: fullTextXML returns HTTP 500 and efetch db=pmc returns a well-formed record with no body element stating that the publisher does not permit full-text XML download.

    What this evidence cannot show

Verified on 2026-09-19. HTML scraping is fragile and page structure changes; the flattened text was 68,159 characters and figure images were not OCR'd, so anything appearing only inside a figure image was not read.

Evidence that argues against this (1)
    • This project's own rule declares a paper unreadable after PMCID lookup and fullTextXML both fail, and by that rule this paper would have been logged unreadable and the entire adjudication in this beat would not exist. Yokoyama A et al. 2004
  4. E4weak confidence 2 of 5: Preliminary, small, indirect, or not yet peer reviewed.paper

The only published affinity purification of a SET-domain-retaining KMT2A fusion complex reports at least sixteen constituents including an H3K4(me3) histone methyltransferase, and its full text could not be retrieved by any available route.

    What this evidence cannot show

KNOWN BUT UNREADABLE. Abstract only. No PMCID in Europe PMC, no PMC record, publisher redirects to authentication. This beat does not state what the sixteen constituents are and makes no inference about WRAD membership from it.

Evidence that argues against this (1)
    • Europe PMC full-text-inclusive searches pairing 'AF4-MLL' with each WRAD subunit return only reviews, so if this purification did contain WRAD subunits the fact has not propagated into any citing primary literature in fifteen years. Europe PMC; queries run by this project 2026
  5. E5moderate confidence 3 of 5: One strong study, or several smaller consistent ones.dataset

A bare-symbol survey shows no hidden retired-symbol literature for this module: RBQ3 returns 10 records total and 1 when paired with MLL, KMT2A or leukaemia; HDCMD6P returns 0; DPY30L returns 1; ASH2L1 returns 2; BIG-3/BIG3 paired with MLL or KMT2A returns 0.

    What this evidence cannot show

Unlike the septin case that generated this project's tenfold-undercount rule, the WRAD subunits' retired symbols carry essentially no literature. The opposite failure applies instead: permissive spellings inflate counts, with one ASH2L variant returning 61 records against a real 6.

Evidence that argues against this (1)
    • Case and punctuation variants of a current symbol have previously produced a 60% recall gain in this project (SETD1B 17 records versus Set1B 27), so a bare-symbol survey is not a complete alias audit even when the retired symbols are empty. Hoshii T et al. 2024
