Analysismoderate confidence 3 of 5: One strong study, or several smaller consistent ones.Q109-serine-one-carbon

The serine/one-carbon arm is NOT a pure ATF4 output: it is menin-selective where the ISR arm is compound-independent (median margin -0.55 vs -0.02, p=0.011), and it is ABSENT in KMT2A::MLLT3 AML where the ISR arm is present

also called serine arm compound selectivity · PHGDH menin-selective · MOLM13 serine null · downstream of ATF4 or parallel · Q109 verdict

This graph has argued for four cycles about whether a menin inhibitor switches off serine manufacture because it switches off the stress factor ATF4, or by some separate route. Two measurements say separate route: a DOT1L inhibitor copies the stress-gene shutdown almost exactly but only half-copies the serine shutdown, and in a different kind of KMT2A leukaemia the stress genes still fall while the serine genes do not move at all.

A 41-symbol panel was frozen to disk in `panel-preregistration.json` **before any expression value was read in this beat** and loaded by `run.py`, then run over GSE63664 (MI-2-2 / EPZ004777; SEM, RS4;11, **REH** as the KMT2A-wild-type discriminator; every probe, own baseline), GSE127506+GSE127508 (VTP-50469 330 nM / EPZ5676 1 uM; RS4;11 and **MOLM13**; day 2 and day 7) and GSE260456 (MV4;11, independent laboratory; VTP-50469 500 nM / SGC0946 5 uM). **Result 1 - the compound-selectivity test, which is the question the beat was dispatched on.** At RS4;11 day 7, per-gene VTP-minus-EPZ5676 margins [E1]: | arm | n usable | median margin | range | |---|---:|---:|---| | **ISR output** (CHAC1, TRIB3, ATF5, DDIT3) | 4 | **-0.024** | -0.085 to +0.095 | | **serine / one-carbon / transsulfuration** | 9 | **-0.55** | -1.72 to -0.03 | | **menin-target positive control** (MEIS1, MEF2C, PBX3, HOXA10) | 4 | **-1.018** | -3.745 to -0.568 | Serine vs ISR: Mann-Whitney two-sided **p = 0.011**. Serine vs the menin-target control: **p = 0.106, not separable**. **A single transcription factor cannot produce two output sets with different compound-selectivity in the same cells at the same timepoint**, so the serine arm is not a pure ATF4 output. The signal is concentrated: PHGDH **-1.72**, CBS **-1.47**, GPT2 **-1.03**; and MTHFD2 (-0.03), ASNS (-0.25) and ALDH1L2 (-0.49) are as compound-independent as the ISR genes, so the claim is about MEMBERS and not about the pathway. **Result 2, which was not asked for and is the stronger of the two - the serine arm is ABSENT in KMT2A::MLLT3 AML.** In MOLM13 day 7 under the same compound, dose and assay, with every gene above the detection floor and the positive control working (MEIS1 **-2.96**, PBX3 -2.45, MEF2C -2.01): **PHGDH -0.20** (baseline 7.22 log2 CPM), PSAT1 -0.57, PSPH -0.31, SHMT2 -0.41, MTHFD2 -0.29, **ALDH1L2 +0.08**, GPT2 -0.21, ASNS -0.41 - while the ISR arm still moves (**CHAC1 -1.89**, DDIT3 -0.91, ATF5 -0.74) [E2]. **So the two arms are dissociated a second time, on a different axis: the ISR arm travels across fusion partner and lineage and the serine arm does not.** PHGDH's response differs by 3.04 log2 between RS4;11 and MOLM13 under identical treatment. **Result 3 - the published record already contained the parallel route, and this graph had cited the paper for something else.** PMID 29672864, cited **once** in this corpus and only for menin/MLL1 protein loss, reports that menin inhibition **reduced H3K4me3 enrichment at the PHGDH promoter** and abrogated de novo serine/glycine synthesis by 13C tracing [E3]. The 2021 follow-up that put ATF4 in the middle added a second route rather than replacing the first. **The beat's question was framed as "downstream of ATF4 OR parallel"; the answer is BOTH, and the transcript asymmetry is what a two-input model predicts.** **Result 4 - instrument facts.** REH is not a usable wild-type control for GPT2 (**REH baseline 5.17 log2 RMA, below the 6.0 floor**) and CBS is below floor on **all three** array probes in RS4;11 (4.83, 4.07, 3.86) while well expressed in SEM (8.68, 9.78) - a platform and line disagreement on the gene with the largest RNA-seq fall in the panel. **HOXA9 produces 8 floor collisions** across both lines and both days (log2FC exactly minus its baseline; MOLM13 and RS4;11 d2 baselines are exactly 0.00). TYMS RS4;11 d7 baseline is 0.00. And **the MV4;11 'CTH did not replicate' finding in the cycle-56 entry is a detection-floor artefact**: CTH's MV4;11 baseline is 0.29 log2 CPM, below floor [E4].

How this could bite us back
  • This analysis makes the serine arm look MORE menin-specific and therefore more interesting, and that is exactly the direction in which a coordinator will be tempted to read it as a target nomination. It is not one. The same run shows PHGDH, ALDH1L2, CBS, CTH, GPT2 and PSPH each dispensable in over 99% of 1,258 DepMap lines.
  • If the serine arm is a KMT2A::AFF1/B-lineage phenomenon absent in KMT2A::MLLT3 AML, then any serine-pathway intervention derived from it would apply to a narrower population than 'KMT2A-rearranged leukaemia' - and the AML subtype is where menin inhibitors are furthest advanced clinically. The finding narrows the addressable population rather than widening it.
  • A dose-response is the cheapest possible refutation of this entry and has not been done. Nothing here should be cited as established mechanism until it has been, and the entry's own headline number would not survive a saturation explanation.
Still open
  1. A DOSE-RESPONSE of VTP-50469 and EPZ5676 on PHGDH, CBS, GPT2, CHAC1 and MEIS1 in RS4;11, with the DOT1L dose titrated to match the menin dose on MEIS1. This is the one experiment that decides whether this whole analysis is a mechanism or a saturation artefact, and it is the same experiment the cycle-58 beat asked for. It has now been asked for twice; it should be done.
  2. An H3K4me3 and H3K79me2 ChIP at the PHGDH, PSAT1, CBS and GPT2 promoters in RS4;11 with and without VTP-50469. PMID 29672864 did this at PHGDH in Ewing sarcoma. If H3K4me3 falls at PHGDH and not at CHAC1, the two-input model is confirmed at the chromatin layer.
  3. Why does the serine arm not respond in MOLM13? The design confounds fusion partner, lineage and FLT3-ITD status. A second KMT2A::MLLT3 line without FLT3-ITD, or MOLM13 plus a FLT3 inhibitor, separates them - and PMID 33436370 makes the FLT3-ITD explanation the leading one.
  4. Does CBS's -4.07 in RS4;11 survive a platform check? The array says all three CBS probes are at background in RS4;11 while SEM expresses it well. Either the 3-prime-end assay is reading a different transcript or one platform is wrong, and the largest single fall in the panel currently rests on one of them.
  5. Why is SLC7A11 the only DOT1L-SELECTIVE gene in 41 (+0.13 VTP against -1.84 EPZ5676, margin +1.96, detected baseline)? SLC7A11 is the cystine/glutamate antiporter immediately downstream of the transsulfuration arm this beat measured, so an inverse compound-selectivity there is either a real dissociation worth a beat of its own or an artefact worth excluding.

  1. E1established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.dataset

    On a 41-symbol panel frozen to disk before any expression value was read, at RS4;11 day 7 the per-gene VTP-50469-minus-EPZ5676 margin has median -0.024 for the ISR-output arm (CHAC1 -0.085, ATF5 -0.070, TRIB3 -0.024, DDIT3 +0.095), median -0.55 for the serine/one-carbon/transsulfuration arm over 9 usable genes (PHGDH -1.718, CBS -1.470, GPT2 -1.031, CTH -0.752, PSAT1 -0.552, ALDH1L2 -0.489, SHMT2 -0.423, ASNS -0.253, MTHFD2 -0.032) and median -1.018 for the menin-target positive control (MEIS1 -3.745, MEF2C -2.650, PBX3 -1.018, HOXA10 -0.568); serine versus ISR gives Mann-Whitney two-sided p = 0.01119 while serine versus the menin-target control gives p = 0.10629; and the housekeeping set's margins are -0.032 to +0.061.

    What this evidence cannot show

One cell line, one timepoint, two single doses, NO dose-response. n=2-3 per arm; no multiple-testing correction. The Mann-Whitney tests rest on n=9 against n=4 and are reported for completeness - the per-gene table is the result. Genes with |VTP| below 1 log2 were excluded by a pre-declared rule, which removes PSPH, SHMT1, MTHFD1, MTHFD2L and GLS from the serine arm and SLC1A5 and SLC7A11 from the transport arm; a different threshold would give a different n. Day 7 of continuous exposure to an effective drug means arrest is a competing explanation for any coordinated biosynthetic fall. No medium amino-acid composition is recorded in the deposited metadata, and this is an amino-acid-response panel.

    • THE SERIOUS ALTERNATIVE, and it is not excluded by anything here: if EPZ5676 at 1 uM is simply further from saturation than VTP-50469 at 330 nM, every gene's margin scales with how strongly the compound engages the fusion programme - and the menin-target control shows EPZ5676 achieving only 29-61% of the VTP effect on MEIS1, MEF2C, PBX3 and HOXA10. On that reading the ISR genes are the anomaly (both compounds saturating a steeply responsive locus) and the serine genes are ordinary. The experiment that separates the two is a dose of EPZ5676 titrated to match VTP-50469 on MEIS1, and it does not exist in any public dataset. this repository 2026

    In MOLM13 (KMT2A::MLLT3 AML) at day 7 under VTP-50469 330 nM, with every panel gene above the 1.0 log2 CPM detection floor and the menin-target positive control collapsing (MEIS1 -2.956, PBX3 -2.452, MEF2C -2.014), the serine/one-carbon arm does not move: PHGDH -0.202 from a baseline of 7.22, PSAT1 -0.570, PSPH -0.306, SHMT2 -0.408, MTHFD1 +0.062, MTHFD2 -0.292, ALDH1L2 +0.077 from a baseline of 7.17, GPT2 -0.213, GLS -0.024, ASNS -0.406, and only CBS reaches 1 log2 at -1.021; while in the same samples the ISR-output arm does move (CHAC1 -1.892, DDIT3 -0.908, ATF5 -0.737). PHGDH's response differs by 3.04 log2 between RS4;11 and MOLM13 under identical compound, dose and assay.

    What this evidence cannot show

MOLM13 differs from RS4;11 in THREE ways at once - fusion partner (MLLT3 vs AFF1), lineage (myeloid vs B-lymphoid) and co-lesion background (MOLM13 carries FLT3-ITD) - and this design cannot separate them. The FLT3-ITD point cuts against the simple reading: PMID 33436370 shows FLT3-ITD itself driving an ATF4-dependent serine programme, so MOLM13 may have a serine programme held up by a lesion the menin inhibitor does not touch, which would explain a null without any fusion-partner effect. One line per genotype, n=2-3, one timepoint, one dose. The ISR arm in MOLM13 is weaker than in RS4;11 (CHAC1 -1.89 vs -5.11), so 'the ISR arm is present' is a statement about direction and threshold, not about equivalence.

Evidence that argues against this (1)
    • MV4;11 is KMT2A::AFF1 but MYELOID/biphenotypic, and its serine arm DOES collapse (PHGDH -2.77). If the MOLM13 null were a lineage effect, MV4;11 should show it too and does not - which points at fusion partner or at FLT3-ITD rather than at lineage. But MV4;11 is a different laboratory, series, dose and DOT1L comparator, so the comparison is confounded, and the three lines cannot be ranked. n=1 line per cell of the design. Neville D et al. 2026

In Ewing sarcoma, Bru-seq after the menin-MLL inhibitor MI-503 found the serine biosynthetic pathway to be the pathway most significantly affected; baseline expression of PHGDH, PSAT1 and PSPH and flux through the pathway are high; PHGDH inhibition reduced proliferation, viability and tumour growth in vivo; and inhibition of menin diminished SSP gene expression, REDUCED H3K4me3 ENRICHMENT AT THE PHGDH PROMOTER, and completely abrogated de novo serine and glycine biosynthesis by 13C-glucose tracing.

Abstract read this session; full text not retrieved, so the magnitude of the H3K4me3 change, the antibody and the replicate count were not checked. The system is EWING SARCOMA, where KMT2A/MLL1 and menin are overexpressed WILD-TYPE oncogenes and there is no KMT2A fusion - not the index disease and not the index lesion class. MI-503 causes loss of menin and MLL1 PROTEIN in that system, so a chromatin change downstream of protein loss cannot be separated from an interface-specific effect. No H3K4me3 ChIP at the PHGDH promoter exists in any KMT2A-rearranged cell.

Evidence that argues against this (1)
    • This paper's own companion (PMID 33741715, same senior author) attributes the SSP loss to loss of ATF4 and states that the SSP downregulation 'is indicative of broader inhibition of ATF4-dependent transcription'. So the group that measured the H3K4me3 change subsequently framed the mechanism as ATF4-mediated. Reading the 2018 chromatin result as an ATF4-independent route is this beat's inference from the transcript asymmetry, not the authors' claim. Jimenez JA et al. 2021

Instrument facts from the same run: 8 floor collisions were detected and all 8 are HOXA9 (RS4;11 day 7 log2FC -0.763 against a baseline of exactly 0.763 in both arms; baselines of exactly 0.00 in RS4;11 day 2 and MOLM13 both days), so HOXA9 was excluded from the positive control; TYMS's RS4;11 day 7 baseline is 0.00; REH's GPT2 baseline is 5.17 log2 RMA, below the 6.0 array floor, so REH cannot serve as the wild-type control for GPT2; CBS is below the array floor on all three GPL570 probes in RS4;11 (4.83, 4.07, 3.86) while expressed in SEM (8.68, 9.78); only one of three ALDH1L2 probes is above floor in RS4;11 (6.47) and it is at background in SEM (3.02) and REH (3.14); and CTH's MV4;11 baseline is 0.29 log2 CPM, below the RNA floor, so the cycle-56 entry's listing of CTH under 'did not replicate' is a detection-floor artefact rather than a non-replication.

    What this evidence cannot show

The array floor of 6.0 log2 RMA and the RNA floor of 1.0 log2 CPM were declared in advance but are conventions, not measurements: a gene at 5.9 is not categorically different from one at 6.1, and GPT2's REH baseline of 5.17 is clearly below while CBS's 4.83 is further below still. The floor-collision test uses an epsilon of 0.02 and would miss a near-zero treated arm that is not exactly zero. The CTH re-reading is a correction to an entry this beat does not own and is reported rather than applied.

Evidence that argues against this (1)
    • A detection-floor explanation for CTH's MV4;11 behaviour does not rescue CTH's standing in the RS4;11 result: its day-2 value is +0.105 against a day-7 value of -1.57, giving a NEGATIVE day-2 share, which is the profile of a late or noisy response rather than a programme member. CTH is the least stable gene in the serine arm and its -0.752 margin should carry least weight. this repository 2026

    DepMap gene effect over the whole pre-registered panel, fetched with all 29 tissue blocks flattened, a panel-maximum payload guard of 1,000 screens passing at 1,258, and every resolved Ensembl id's approvedSymbol read back (41 of 41 matched): the genes that move under the drug are not required - PHGDH -0.0795 (1.1% of 1,258 screens below -0.5), ALDH1L2 +0.0065 (0.0%), CTH +0.0699 (0.0%), CBS -0.0256 (0.4%), GPT2 -0.0882 (0.5%), PSPH -0.1161 (0.6%), MTHFD2 -0.0282 (1.7%), PSAT1 -0.2531 (8.2%), ASNS -0.2973 (17.5%) - while MTHFD1, which does not move (+0.09 VTP, +0.36 EPZ), is -0.3512 with 28.8% below -0.5 and a leukaemia mean of -0.744; and the one-carbon sinks are pan-essential (MAT2A -1.3510 / 95.2%, DHFR -0.8234 / 69.8%, TYMS -0.7992 / 51.2%) against MEN1 -0.3616 / 28.9% and DOT1L -0.1474 / 12.1% in the same fetch.

    What this evidence cannot show

Rule 83: this payload carries NO release identifier, so depmap_release is recorded as null; absolute values drift quarterly and the cross-gene contrast is the durable part. Leukaemia screens are identified from the payload's own diseaseFromSource string against four substrings and are NOT split by KMT2A status. Rule 84: no median-split proportion is reported; the percentages are against an absolute -0.5 threshold. A CRISPR knockout in serine-replete medium is close to the least sensitive possible assay for serine-synthesis enzymes, so these nulls are partly a property of culture conditions. MEN1's shallow mean is the signature of a SELECTIVE dependency, so 'gene X is less essential than MEN1' is not a valid reading of these numbers.

Evidence that argues against this (1)
    • POLR2A, included as a pan-essential sanity control, returned an EMPTY payload - 0 tissue blocks, 0 screens - while its symbol readback passed. The panel-maximum guard (which exists to catch a truncated payload) cannot see a single gene's empty payload, so a guard designed against one failure mode was blind to its sibling. Any conclusion resting on a single gene from this endpoint needs a per-gene zero-screen check as well. this repository 2026
