Analysisstrong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.Q37-archive-sweep

Outside ENCODE the resection layer is not one absence but four: 31 BRCA1, 45 CBX3, 22 KDM5A, 14 MRE11 and 8 CtIP ChIP-seq experiments exist in ChIP-Atlas, DNA2 and RAD50 have one each, and only BARD1 and EXO1 have none in any of the three archives

also called the archive census ENCODE is not · ChIP-Atlas, GEO and ReMap for the resection layer · per-protein absence classes for BRCA1 BARD1 CBX3 CBX1 EXO1 DNA2

Last cycle this graph decided that nobody has ever measured where six DNA-repair proteins sit on the KMT2A gene, having looked in only one public archive. Looking in the other three shows that four of the six do have public data, sometimes a great deal of it, and only two of them have none anywhere.

The same thing, for a scientist

**The bound Q32 and Q35 wrote is an ENCODE bound and both entries say so.** `absence-no-resection-factor-localised-at-the-kmt2a-locus` names `archives_NOT_swept: GEO individual depositions, ChIP-Atlas, ReMap, PRIDE`, and `absence-no-damage-state-occupancy-measurement-for-any-resection-factor-at-the-kmt2a-locus` names *"No damage-state dataset of any kind was searched for, in any archive, for any of the seven proteins"*. This entry runs those checks. **Census, 2026-09-22, three archives, live** [E1, E2, E3]: | protein | ENCODE (all assays) | ENCODE target record? | ChIP-Atlas distinct SRX | ReMap 2022 | resulting class | |---|---:|---|---:|---:|---| | **BRCA1** | 8 (7 ChIP) | yes | **31** in 12 cell types | 11 | `measured-not-analysed` | | **CBX3** | 4 | yes | **45** in 8 cell types incl. **LP-1 myeloma** | 4 | `measured-not-analysed` | | **CBX1** | 2 | yes | 8 | 4 | `measured-not-analysed` | | **CBX5** | 4 | yes | **29** | 4 | `measured-not-analysed` | | **KDM5A** | 3 (A549, H1, HepG2) | yes | **22** incl. **NB-4 (APL)**, **MM.1S**, GM12878 | 6 | `measured-not-analysed` **in a blood cell** | | **DNA2** | 0 | **no** | **1** (HCT116) | 0 | `measured-not-analysed` | | **RAD50** | 0 | **yes** | 0 | 0 | `measured-not-analysed` (one GEO ChIP-seq) | | **MRE11** | 0 | no | **14** (HEK293 break time-course, HeLa, LNCaP) | 0 | `measured-not-analysed` | | **NBN** | **4** | yes | 8 | 5 | `measured-not-analysed` | | **RBBP8 / CtIP** | 0 | no | **8** (U2OS, +/- 4-OHT) | 0 | `measured-not-analysed` | | **BARD1** | **2 (CRISPR RNA-seq)** | **yes** | **0** | 0 | **`never-measured`** | | **EXO1** | 0 | no | **0** | 0 | **`never-measured`** | **Three premises in the cycle-62 and cycle-63 entries are wrong, and one of them is mine to correct** [E1]. 1. **"BARD1: no ENCODE target record exists."** False. `/targets/BARD1-human/` returns HTTP 200 and BARD1 has two released ENCODE experiments, ENCSR104RTM and ENCSR427KVG, both CRISPR RNA-seq in HepG2 and K562. What is true is that it has **zero ChIP-seq**. The 404 Q35 saw came from `assay_title=TF ChIP-seq&target.label=BARD1`, and **a 404 on an ENCODE *search* means the whole query matched nothing, not that the target does not exist.** `RAD50` proves the distinction cleanly: `/targets/RAD50-human/` is HTTP 200 while the experiment search is 404. 2. **"KDM5A: never-measured in a blood cell."** False. GSE152397 (PMID 34448811) is KDM5A ChIP-seq in **NB-4**, an APL line; GSE148046 (PMID 34258103) is KDM5A ChIP-seq in **MM.1S** myeloma; and ChIP-Atlas holds two KDM5A tracks in GM12878. 3. **"DNA2 / EXO1: never-measured."** Half false. **DNA2 has ChIP-seq**: GSM2907060 in HCT116 (GSE108619, PMID 29773570) and GSM8045631/5/6 under hydroxyurea (GSE254534/254536, PMID 39706185), the latter deposited with MACS2 narrowPeak and bigWig already built. **EXO1 genuinely has none** and survives every query. **And the sweep was run: 180 ChIP-Atlas hg38 peak sets over these antigens were read at the seven KMT2A intervals** [E4]. Apart from the three positives recorded in `ana-q37-the-kmt2a-exon-11-anchor-carries-a-cbx3-and-a-brca1-peak-that-idr-removes`, **every other track is negative at the breakpoint region**, with the CTCF positive control passing and the gene-desert negative control at zero in 180 of 180. That includes all 22 KDM5A tracks (NB-4 and MM.1S among them), all 29 CBX5, all 8 NBN, all 13 interpretable MRE11, the 4 interpretable CtIP and the single DNA2 track. **So the shape of the answer is: the blood-cell KDM5A question is now measured and negative; BARD1 and EXO1 are the only two genuine never-measured cases; and the cheap compute route Q35 declared spent is not spent - it is much larger than ENCODE and it is mostly still unread at signal level.**

absence classmeasured-not-analysed
absence class noteThe headline class is the LEAST severe of the twelve deliberately, because ten of the twelve proteins have occupancy data somewhere. Read the per-protein table; only BARD1 and EXO1 are never-measured.
relationship to existing entriesThis closes the named, unexecuted check in `absence-no-resection-factor-localised-at-the-kmt2a-locus` (data.archive_census_2026_09_22.archives_NOT_swept) and the first of the four items in `absence-no-damage-state-occupancy-measurement-for-any-resection-factor-at-the-kmt2a-locus` (data.what_was_NOT_tested). It does not re-run their PubMed queries, which stand.

How this could bite us back
  • The reclassification cuts against the lab's own convenience: telling a PI that a question needs wet work is a decision, and this entry says four of those decisions were made on an archive that was never queried. The cost of the error is a wet experiment that a week of compute might have pre-empted.
  • Conversely, reopening a 'cheap' compute route has its own cost. Reading 177 bigWigs to find nothing is a real expenditure of the beat budget, and the class-matched null in the sibling entry already predicts that most of them will be uninformative because CBX3 sits on a third of all CTCF anchors anyway.
Still open
  1. What do the 177 negative tracks say at SIGNAL level? This beat read peaks only. The 45 CBX3 and 31 BRCA1 bigWigs are 30-500 MB each and the class-matched null Q35 built is already written; the compute route Q35 declared spent is in fact roughly fourteen times larger than the ENCODE set it was declared spent on.
  2. Is BARD1 unChIPable or merely un-ChIPped? Zero occupancy datasets across three archives for an obligate heterodimer partner of a protein with 31 is a suspicious asymmetry, and the likeliest explanation - no validated ChIP-grade antibody - is checkable against the Antibody Registry and was not checked here.
  3. Does the retired-symbol bound bite anywhere else? Three of twelve proteins in this census (MRE11/MRE11A, NBN/NBS1, RBBP8/CtIP) are invisible in one archive under their current HGNC symbol. No systematic alias sweep of this corpus's archive queries has ever been run.
Every source behind this entry (4)
  1. E1established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.database

An ENCODE HTTP 404 on an experiment search means the query matched nothing, not that the target has no record, and three of Q32/Q35's absence calls rest on the stronger reading. Queried live on 2026-09-22 with no assay filter: BARD1 returns HTTP 200 with 2 released CRISPR RNA-seq experiments (ENCSR104RTM HepG2, ENCSR427KVG K562) and /targets/?label=BARD1 returns HTTP 200; RAD50 returns HTTP 404 on the experiment search while /targets/?label=RAD50 returns HTTP 200; EXO1, DNA2, MRE11, MRE11A, RBBP8 and CTIP return 404 on both. CTCF returned 579 experiments in the same batch, so the endpoint was alive for every 404.

    What this evidence cannot show

This is a census of RELEASED experiments at one moment. ENCODE archives and revokes experiments, and ReMap 2022 carries ENCSR857KDI (BRCA1, A549) which the live released search does not return, so the released set is not a superset of what exists. The 404/200 distinction was tested on seven symbols, not systematically, and the portal's behaviour could change.

Evidence that argues against this (1)
    • The existing registry row is not wrong, only incomplete: it says 'an ENCODE 404 on a TARGET SEARCH means zero experiments', and treating it that way does give the right answer to the question 'are there experiments'. The error is downstream, in Q35 rendering it as 'no ENCODE target record exists', which is a stronger claim the API never made and which RAD50 falsifies. Oncofusion knowledge graph 2026
  2. E2strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.database

    ChIP-Atlas, which uniformly re-processes SRA, holds human ChIP-seq or CUT&RUN for ten of the twelve proteins: BRCA1 31 distinct SRX in 12 cell types, CBX3 45 in 8, CBX5 29 in 12, KDM5A 22 in 8, MRE11 14 in 3 (under the retired symbol MRE11A), CBX1 8, NBN 8, RBBP8 8, SUV39H1 4 and DNA2 1. BARD1, EXO1 and RAD50 have zero rows. Counted from experimentList.tab (353 MB, Last-Modified 2026-09-09) streamed live on 2026-09-22, hg19 and hg38 rows collapsed to distinct SRX.

    What this evidence cannot show

ChIP-Atlas indexes SRA-deposited reads it has processed; a study deposited only as processed files, or outside SRA, is invisible to it, so these counts are floors. The antigen field is free text from the submitter, so a protein named only in the sample title and not in the antigen column is missed. The first pass of this sweep matched antigens exactly and MISSED MRE11 entirely because ChIP-Atlas files it under MRE11A, the symbol HGNC retired in 2019 - the counts for BARD1, EXO1 and RAD50 were re-run with an alias regex and remain zero, but no alias list is complete.

Evidence that argues against this (1)
    • A zero in ChIP-Atlas is a zero in one re-processing pipeline's inclusion list, not in the literature. This project has produced three independent false negatives about GEO from three different query forms for a SuperSeries that had four subseries and 79 SRA experiments, and an archive census is the same shape of reasoning. The BARD1 and EXO1 zeros are therefore stated across THREE archives plus a hand-checked GEO title list rather than on any single source. Oncofusion knowledge graph coordinator 2026
  3. E3established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.paper

KDM5A has been ChIP-sequenced in at least two haematopoietic lines, which refutes the 'never-measured in a blood cell' class carried in both Q32's and Q35's absence entries: GSE152397 (SRX8538839, GSM4614361, NB-4 acute promyelocytic leukaemia) and GSE148046 (SRX8053100, GSM4453031, MM.1S multiple myeloma), plus two GM12878 tracks in ChIP-Atlas. Both series are published.

    What this evidence cannot show

NB-4 is PML::RARA-driven APL and MM.1S is a plasma-cell malignancy; neither is KMT2A-rearranged, neither is B-lineage precursor ALL, and neither is a fetal or CD34+ progenitor. So the corrected class is 'measured in a blood cell' and not 'measured in the cell this graph cares about'. The abstract of PMID 34448811 was read; the paper's full text was not opened, and the ChIP was attributed from the GEO sample record rather than from a figure.

Evidence that argues against this (1)
    • The second haematopoietic KDM5A dataset comes from a myeloma paper whose subject is MYC-driven transcription, not DNA repair, so neither blood-cell dataset was generated to ask the question this graph is asking. An occupancy track generated for a different purpose still answers 'is KDM5A at this element', which is why the reclassification holds; it does not make the cell type appropriate. Ohguchi H et al. 2021
  4. E4strong confidence 4 of 5: Replicated in peer-reviewed work by more than one group.dataset

All 180 ChIP-Atlas hg38 peak sets across these antigens were read at the seven KMT2A intervals used by Q35. Zero tracks call a peak in the chr2 gene-desert negative control; the CTCF positive control calls the exon-11 element in 3 of 6 tracks including a CTCF auxin-degron pair where the degraded arm loses it; and apart from three tracks recorded in the sibling entry, every track is negative at the breakpoint region - including all 22 KDM5A tracks, all 29 CBX5, all 8 NBN, all 13 interpretable MRE11, the 4 interpretable RBBP8 and the single DNA2 track.

    What this evidence cannot show

Peak-level only, at one threshold (MACS2 q<1e-5), on one archive's re-processing. Four of the eight RBBP8 tracks and one of the fourteen MRE11 tracks fall below the pre-registered 200-peak dynamic-range gate and are reported as uninterpretable rather than as negatives. None of the 180 tracks is in a KMT2A-rearranged line and none is in a CD34+ or fetal progenitor, so the cell-type bound that Q35 could not close is only partly closed: it is now an eight-to-twelve-cell-type bound per protein instead of a two-to-five-cell-type one.

Evidence that argues against this (1)
    • The same pipeline that returns 177 negatives returns three positives at the exon-11 element, and two of the three are reproducible in ENCODE's own pre-IDR files. A reader treating the 177 as a strong negative must apply the same credence to the 3, and the honest summary is that this element sits at the detection boundary of the assay class rather than that it is clean.
