The SEC-family target sets, reconstructed as a full three-way Venn: 27.5% of the family's transcriptional output is invisible to AFF4 depletion — and the two 'distinct' sibling sets overlap 8-20x more than chance
also called SEC / SEC-L2 / SEC-L3 target-set overlap · AFF2 AFF3 AFF4 knockdown Venn
The three versions of the transcription-speeding machine were each switched off in turn, and the genes that changed were counted. Most of the action belongs to the main machine, but about a quarter of the affected genes respond only to the two side machines — and the two side machines overlap with each other far more than you would get by chance.
The same thing, for a scientist
PMID 22547686 reports AFF2, AFF3 and AFF4 shRNA knockdowns in HEK293T with per-gene differential expression at FDR<0.05, and states six numbers: 226 / 423 / 1,116 differentially expressed genes, 76 genes shared between AFF2 and AFF3, 150 AFF4 genes also changed in either sibling, and unique fractions of 55.3% (AFF2), 61.7% (AFF3) and >86% (AFF4). **Those six numbers determine the entire three-way Venn, and the paper never draws it numerically.** Solving them gives AFF2-only 125, AFF3-only 261, AFF4-only 966, AFF2∩AFF3-only 37, AFF2∩AFF4-only 25, AFF3∩AFF4-only 86, and **all three 39** — a partition that reproduces all three marginals exactly (226, 423, 1,116). Two quantities follow that the corpus did not have. **(1) The union is 1,539 genes and AFF4/SEC accounts for 1,116 of them (72.5%); 423 genes — 27.5% of the family's whole output — respond to a non-AFF4 scaffold and NOT to AFF4.** That is the size of the transcriptional territory a scaffold-blind intervention reaches beyond SEC. **(2) The AFF2/AFF3 overlap, which the paper frames as evidence of distinctness, is 8- to 20-fold above a hypergeometric null across every plausible expressed-gene denominator** (Jaccard 0.133 against a null of 0.006-0.015). The sets are mostly distinct *and* strongly non-independent; those are both true and the paper reports only the first.
The reconstruction, and the check that it is not invented
Stated in the paper 1:
| quantity | value |
|---|---|
| AFF2 knockdown DEGs | 226 (151 down) |
| AFF3 knockdown DEGs | 423 (338 down) |
| AFF4 knockdown DEGs | 1,116 (791 down) |
| AFF2 ∩ AFF3 | 76 (~33.6% of AFF2, ~18% of AFF3) |
| AFF4 DEGs also changed in AFF2 or AFF3 | 150 |
| unique fractions | 55.3% AFF2, 61.7% AFF3, >86% AFF4 |
Solved (one line of arithmetic, no model, no data download):
AFF2-only = 0.553 x 226 = 125
AFF3-only = 0.617 x 423 = 261
AFF2&AFF4-only = 226 - 125 - 76 = 25
AFF3&AFF4-only = 423 - 261 - 76 = 86
all three = 150 - 25 - 86 = 39
AFF2&AFF3-only = 76 - 39 = 37
AFF4-only = 1116 - 150 = 966
The check that makes this trustworthy rather than plausible: the two unique fractions are stated as percentages and both land within 0.03 of an integer (0.553 x 226 = 124.978; 0.617 x 423 = 260.991), which is what you see when a percentage was computed from an integer count and rounded to one decimal. And all three marginals reproduce exactly — 125+37+25+39 = 226, 261+37+86+39 = 423, 966+25+86+39 = 1,116. A wrong solution would miss at least one.
One coincidence to not misread: the count of genes responsive to a sibling but not to AFF4 is 423, which is also the AFF3 DEG total. Those are two different sets that happen to be the same size.
Quantity 1 — the non-AFF4 territory, which is what a scaffold-blind drug adds
Union of the three DEG sets = 125 + 261 + 966 + 37 + 25 + 86 + 39 = 1,539 genes.
| genes | share of union | |
|---|---|---|
| AFF4/SEC (the fusion's own complex family member) | 1,116 | 72.5% |
| responsive to AFF2 or AFF3 but not AFF4 | 423 | 27.5% |
The argument this is built for: ENL and AF9 are subunits of all three complexes 2, and the YEATS pocket is not the scaffold-binding surface — the AHD is (mechanism-kmt2a-mllt1-engages-ptefb-through-the-enl-ahd-494-559). So a YEATS-pocket ligand cannot ask which scaffold the reader it is occupying is sitting on. 27.5% is the measured size of the extra territory that scaffold-blindness puts in scope, in the only system where the three sets have ever been compared.
It is a floor and a ceiling at the same time, for opposite reasons, and both belong in the same paragraph. A floor, because AFF2 and AFF3 mRNA are about 10-fold lower than AFF4 in HEK293T 2, so their knockdowns are the underpowered arms and their true sets are probably larger. A ceiling, because a knockdown-response set is not a YEATS-dependent set: removing a scaffold removes P-TEFb delivery too, and nothing here says any of those 423 genes needs the reader.
Quantity 2 — the overlap the paper reports as distinctness is 8-20x enriched
Rule 84 says a proportion is not a result until its null is written down. The paper's headline is that the family members control different subsets. Against what?
Hypergeometric expectation for |AFF2 ∩ AFF3| given |AFF2| = 226, |AFF3| = 423 and N expressed genes tested:
| N (expressed genes) | expected overlap | observed/expected | Jaccard null | observed/null |
|---|---|---|---|---|
| 10,000 | 9.6 | 7.9x | 0.0150 | 8.9x |
| 15,000 | 6.4 | 11.9x | 0.0099 | 13.4x |
| 17,000 | 5.6 | 13.5x | 0.0087 | 15.2x |
| 20,000 | 4.8 | 15.9x | 0.0074 | 17.9x |
| 25,000 | 3.8 | 19.9x | 0.0059 | 22.4x |
The paper does not state its tested-gene denominator, so this is given as a sensitivity sweep rather than one number — and the conclusion does not depend on the choice: at no plausible denominator is 76 anywhere near chance. Observed Jaccard is 0.133 against a null between 0.006 and 0.015.
So both statements are true and the graph should hold both. 55-62% of each sibling's response set is its own (the paper's point), and the part that is shared is an order of magnitude more shared than independence predicts (the part nobody stated). The second does not refute the first; it says the three complexes are not independent instruments, which matters when you propose to hit a subunit they all contain.
And the obvious deflation has to be stated, because it is the strongest objection to this whole section: two knockdowns in the same cell line, called at FDR<0.05 on n=2 versus n=4, will share their most detectable genes whatever the biology. Highly expressed genes are easiest to call differential in every arm, so any two DEG lists from one experiment are enriched against a uniform hypergeometric null. The 8-20x is therefore an upper bound on shared targeting and a lower bound on nothing. The clean version of this test is a degree-matched or expression-matched permutation over the actual tested set, which requires GSE34097 and is not run here.
What would make this a real measurement instead of an arithmetic reconstruction
The underlying data are public: GSE34097, whose !Series_pubmed_id is 22547686, public since 2 May 2012 3. Everything above is a re-derivation from six printed numbers and inherits every property of the original DEG calls; none of it is a reanalysis.
The analysis that would replace it, in order of cost:
- Recover the three gene lists. The seven-cell partition above names counts, not genes. Which 39 genes respond to all three scaffolds is the single most interesting unasked question in this dataset, and it is a table nobody has printed.
- Expression-matched permutation for the AFF2/AFF3 overlap, replacing the uniform null above.
- Intersect the 423 non-AFF4 genes with an imprinted-gene list and with the XIST locus, because
protein-sec-l3-complexrecords AFF3's documented physiological job as allele-specific regulation at imprinted control regions. If the non-AFF4 territory is enriched for imprinted loci in a plain HEK293T knockdown, the imprinting liability of a reader-directed drug stops being speculative.

]- The 27.5% figure is the kind of number that travels well and is easy to over-read. It is a share of a HEK293T knockdown union, not a share of any drug's effect, not an occupancy measurement, and not a statement that those 423 genes need ENL or AF9. Quoting it as 'a YEATS inhibitor hits 27.5% more genes' would be false in three separate ways.
- If the enrichment in quantity 2 is real, the three complexes are not independent modules and compensation between them is plausible: depleting one scaffold may be buffered by another at the 39 shared and 148 pairwise-shared genes. That is a resistance mechanism for any scaffold-directed strategy and an argument FOR reader-directed strategies, which is the opposite of what the rest of this beat argues.
- Every number here inherits a 2011 RefSeq annotation and an n=2 DEG call. If the underlying lists were recomputed on a modern annotation the partition would move, and this entry would then be a precise reconstruction of a superseded analysis. That is a reason to run item 1 in the last section rather than to quote this entry indefinitely.
- Which 39 genes respond to all three AFF scaffolds? A gene that needs any of SEC, SEC-L2 and SEC-L3 is either a housekeeping artefact of elongation-factor depletion or the most scaffold-independent transcript in the genome, and the two readings are opposite.
- Are the 423 non-AFF4-responsive genes enriched for imprinted loci? `protein-sec-l3-complex` records AFF3's documented normal function as allele-specific regulation at gametic DMRs and the XIST DMR; if that signature is visible in a plain HEK293T scaffold knockdown, the imprinting argument stops needing a new experiment.
- Does the AFF2/AFF3 overlap survive an expression-matched permutation over the genes actually tested? If it collapses to 1-2x, the family is as independent as the paper says and this entry's second quantity should be withdrawn.
- Nobody has run the three knockdowns in a haematopoietic cell, let alone a KMT2A::AFF1 one. Are AFF2 and AFF3 even expressed in infant pro-B blasts? If not, the 27.5% is a HEK293T fact with no bearing on this disease, and that is a CCLE lookup, not an experiment.

In HEK293T with 80-90% shRNA knockdown, 226 genes were differentially expressed on AFF2 depletion (151 downregulated), 423 on AFF3 (338 downregulated) and 1,116 on AFF4 (791 downregulated) at FDR<0.05 with two shRNA replicates against four non-targeting replicates; 76 genes changed by AFF2 knockdown were also changed by AFF3 knockdown (~33.6% of AFF2 and ~18% of AFF3 targets); 150 genes altered in the AFF4 knockdown were also differentially expressed in either the AFF2 or the AFF3 knockdown, so more than 86% of AFF4 targets are distinct; and 55.3% of AFF2 and 61.7% of AFF3 targets were distinct and unique.

All eight numbers were read from the PMC HTML full text of PMC3434493 on 2026-09-24 (Europe PMC fullTextXML returns HTTP 500 for this article), in a single Results paragraph. HEK293T, TopHat v1.3.2 / Bowtie v0.12.7 / Cufflinks v1.1.0 against RefSeq as downloaded 21 January 2011 — a 2011 annotation, so gene-level calls would move on a modern annotation. n=2 per knockdown arm is small for a DEG comparison and the paper reports no power analysis. Nothing in this experiment is haematopoietic, leukaemic or fusion-bearing.
Evidence that argues against this (1)
- The three arms are not comparably powered and the paper says so: AFF2 and AFF3 mRNA are about 10-fold lower than AFF4 in HEK293T. A DEG set that is small because the scaffold is scarce is indistinguishable, in these numbers, from one that is small because the complex is selective — so the headline ordering 226 < 423 < 1,116 partly measures expression and the unique fractions inherit that. Every derived quantity in this entry carries the same confound, including the 27.5% and the overlap enrichment. Luo Z et al. 2012

ENL/MLLT1 and AF9/MLLT3 are subunits of all three AFF-scaffolded complexes — SEC, SEC-L2 and SEC-L3 — so the reader module is shared across the family whose target sets this analysis partitions, while the ELL proteins were detected only in SEC.

Membership is qualitative. The purification establishes that ENL and AF9 are recovered with AFF2 and AFF3; it does not establish stoichiometry, occupancy at any of the 1,539 genes, or that the reader is functionally required at any of them. The joint claim 'these genes respond to the scaffold AND the reader is in the complex' is a cross-tabulation of two separate facts and is not itself measured — two true facts joined is not a verified fact.
Evidence that argues against this (1)
- ENL and AF9 exist outside every SEC-family particle, most prominently in DotCom with DOT1L, and AF9 additionally has a documented cytoplasmic pool. Complex membership therefore does not partition the cellular reader pool, and no experiment anywhere reports what fraction of ENL or AF9 is in SEC versus SEC-L2, SEC-L3, DotCom or free. Without that partition, 'the readers are in all three complexes' constrains the drug's footprint far less than it appears to. Lu H et al. 2015

This beat did NOT enumerate the samples, check whether the per-gene DEG lists are among the supplementary files, or confirm that raw reads are reachable. 'The data are public' is established; 'the analysis is cheap' is an inference this entry is making and has not tested.
