Nine of the seventeen core promoters have a non-AFF1 sample within 10% of the threshold, and one has a non-AFF1 sample STRONGER than its own weakest AFF1 call
also called q152 separation margins
These seventeen genes are called 'on in KMT2A::AFF1 only' because they cross a 2x line in those patients and not in the others. For nine of them the best non-AFF1 patient is within a tenth of that line, and for one the best non-AFF1 patient reads higher than the weakest AFF1 patient that counted as a hit. The wall between the two groups is thin.
The same thing, for a scientist
For each of the 17 core promoters, the margin is the weakest within-sample share that produced an occupied call in the AFF1 arm, divided by the highest min-of-two-replicates value in any of the 19 non-AFF1 samples. Nine of 17 have a margin <= 1.15 and the median margin is 1.14. NOP58's margin is 0.75 - its best non-AFF1 sample (A80956, 2.66x) reads higher than its weakest AFF1 occupied call (2.00x) and is excluded only by that library's floor. Only three exceed 1.5: WT1 2.17, EPHA7 1.84 and SPRED1 1.59. The occupied calls across the whole core span 2.00x to 7.04x and the weakest is NOT the weakest gene - MED28 and NOP58 both sit exactly at the 2.00x boundary.

Occupied call = min of the two KMT2A-N replicates' within-sample shares. max non-AFF1 = the highest such value across all 19 non-AFF1 samples.

Quoting the range honestly: across the whole core the occupied calls span 2.00x to 7.04x, and the 7.04x is a single POU2AF1 reading in one sample whose own weakest call in another sample is 2.06x 1.
What a thin margin means and what it does not
It does not mean the calls are wrong. It means the set membership is a threshold decision rather than a measurement of a qualitative difference, and set membership is what the 'AFF1-only' label asserts. Nine promoters would change arms under a 1.8x rule. That fragility is consistent with, and explains, the permutation result: a 2.0x cut applied to 27 libraries that pass 1.86-14.01% of promoters is going to put a handful of loci on the index side of the line by chance, and it does.

]- Does a margin-ranked list, rather than a recurrence-ranked list, recover known KMT2A::AFF1 targets better? WT1 and EPHA7 top the margin ranking and EPHA7 is a published target, which is suggestive and untested.

For the 17 promoters occupied in >=3 of 8 KMT2A::AFF1 samples and 0 of 19 non-AFF1 samples in GSE252378, the ratio of the weakest AFF1 occupied call to the strongest non-AFF1 min-of-replicates value is <=1.15 for nine of them, 0.75 for NOP58, and exceeds 1.5 for only WT1 (2.17), EPHA7 (1.84) and SPRED1 (1.59); the occupied calls themselves span 2.00x to 7.04x.
Q152 per-core-gene separation margins over GSE252378 · Iqbal Lab oncofusion knowledge graph, beat Q152 · this project 2026What this evidence cannot show
Margins use the min of the two KMT2A-N replicates on both sides, which is the same statistic the occupancy rule uses; a mean-of-replicates margin would be slightly larger throughout and would not change the ordering.
Evidence that argues against this (1)
- A narrow margin is not evidence of a wrong call. If the true biological difference between an occupied and an unoccupied promoter is small - which it may be for a fusion that raises occupancy modestly across many sites - then narrow margins are what a correct instrument would return, and the fragility is in the binary call rather than in the data.
