Analysismoderate confidence 3 of 5: One strong study, or several smaller consistent ones.

Salvaged from a session-limit death: the DMSO-versus-DMSO selection control cannot be run cleanly on GSE260742, because every same-condition vehicle pair is confounded - two differ about three-fold in aggregate signal and the only admissible same-mark pair crosses processing states (filt.bam.tdf versus tdf). Its automated verdict of MANUFACTURED is NOT supported, and the control remains UNRUN rather than passed or failed

Four recent results depend on sorting genomic regions by how much of a protein a drug removes, then measuring a second change in those same regions - a design that can invent a pattern out of nothing. The proper check is to run it on two untreated samples, where no drug effect can exist. That check was attempted and the agent doing it was killed by a usage limit mid-way, but its computed output survived: it turns out there is no clean pair of untreated samples to use, because every candidate pair differs either in sequencing depth or in how the depositor processed the files. So the check is still outstanding, and neither confirms nor refutes the earlier results.

**Provenance: this is a salvage.** Q131 was dispatched to run the DMSO-versus-DMSO selection control and was **killed by the account session limit** mid-analysis. That does not run the selection control, but it removes the one specific mechanism this salvage identified as able to fake it. **CYCLE 99 — where the control could be run, and two salvaged controls I had not read.** **GSE127507 cannot supply a clean pair either**: all 26 samples are uniformly `.deduped.tdf`, so the processing confound is absent, but **it has no within-condition replicates at all.** One series has replicates and inconsistent processing; the other has consistent processing and no replicates. **`C5` antisymmetry PASSES, 43 pairs and 0 offenders** — the one unambiguous control here. **`C4` is UNDECIDED and carries the most important number in the salvage: each input INDIVIDUALLY is graded across the quartiles** (`NT_INPUT` 0.00075→0.000863, ρ = −1.000, max/min 1.1507), so **the eviction quartiles are not neutral with respect to coverage** — a structural confound never previously stated. **It cancels in a ratio**, which is the first positive evidence in this thread that the stratifier's bias does not reach the drug contrasts.

What survives, and it is a caution rather than a refutation

A processing-state difference alone produced a span of 0.6424 in vehicle-versus-vehicle data — larger than the 0.6005 Q130 reports for the drug. That is not evidence the drug effect is fake. It is evidence that this statistic is sensitive to how the depositor processed the files, at a magnitude comparable to the effect being measured. Any future use of the quartile-span statistic should establish that numerator and denominator share a processing state, and Q130's headline contrast should be checked for the same thing.

Two of Q131's other controls also failed or pointed the wrong way, and both inherit the same problem. C2 found the sign of the vehicle spans RTM-consistent (5 of 7 negative, matching the regression-to-the-mean prediction that re-measurement regresses down where baseline is highest), and C3's matched null returned FAIL, with five CLASS A pairs exceeding every null draw. But both were computed over the same confounded pair set, so neither is independent of the defect above. They are recorded because they will be the right tests once a clean pair exists — not because they carry a verdict now.

The honest position on Q125 and Q130 is unchanged by this cycle. Their gradients are neither vindicated nor undermined. The control that would settle it has not been run, and the reason is a property of the deposit rather than a failure of the attempt.

CYCLE 99: where the control could be run, and what the two salvaged controls I had not read actually say

GSE127507 — the human series — cannot supply a clean pair either, but for the opposite reason. All 26 samples are deposited as .deduped.tdf: uniformly processed, so the filt.bam.tdf-versus-tdf confound that ruins GSE260742 does not exist there. But it has no within-condition replicates at all — every cell line × mark has exactly one DMSO and one VTP (ML-2, MOLM-13 and RS4;11 each). One series has replicates and inconsistent processing; the other has consistent processing and no replicates.

C5 antisymmetry PASSES cleanly: 43 pairs, 0 offenders. Inverting a pair inverts its span, so the statistic is not producing an artefact of direction. That is the one control in this beat that is unambiguous.

C4 is UNDECIDED, and it contains the most important number in the salvage. Two input-versus-input pairs give spans of −0.1288 (null max 0.0781) and 0.0431 (null max 0.09) — one exceeds its null, one does not. But underneath sits Q130's own observation, which Q131 carried forward:

each input INDIVIDUALLY is graded across the quartiles. NT_INPUT share by quartile runs 0.00075 / 0.000785 / 0.000832 / 0.000863, Spearman −1.000, max/min 1.1507.

So the eviction quartiles are not neutral with respect to coverage. Bins in Q1 have systematically ~15% less input coverage than Q4. That is a real structural confound in the stratifier, and it has never been stated as one.

And it is also the best argument available that the gradient is not pure regression to the mean. The coverage gradient is present in each input and cancels in the input RATIO — Q130 reports the DMSO-input over VTP-input contrast as flat (+0.400, p = 0.90), and C4's two input pairs span 0.04–0.13 against drug spans of 0.60. A ratio of two samples that share the coverage gradient removes it. The drug contrasts are ratios of exactly that kind. That does not replace the vehicle-versus-vehicle control, but it is the first positive evidence in this thread that the stratifier's own bias cancels where it matters.

C4's own scope note is worth quoting because it bounds this: "an input pair tests coverage and depth artefacts only. It cannot test antibody-efficiency or IP-dependent artefacts, so a CLEAN C4 is a floor, not a proof."

  1. PARTLY ANSWERED (cycle 99): not GSE127507 - uniformly processed but with no within-condition replicates - and not GSE260742, which has replicates but mixed processing. The control needs a THIRD deposit: two identically-processed vehicle replicates plus a stratifier. Finding one is now the single blocking task for this thread.
  2. ANSWERED IN THIS ENTRY: both GSM8123438 and GSM8123440 are plain .tdf, so Q130's headline contrast is processing-state matched and the mechanism that manufactured 0.6424 in the vehicle pair does not apply to it. The selection control is still unrun.
  3. Why do two same-condition vehicle pairs give aggregate share ratios of 3.17 and 2.84? A within-sample share ratio is meant to be robust to depth, which is why this project uses shares. Either that assumption fails badly here or those libraries are not what their titles say - and I excluded them rather than investigating.
  4. Should Q131 be resumed rather than replaced? Its results.json is complete and its pre-registration is on disk; the beat died at the interpretation step, not the computation step. Re-dispatching a fresh agent would repeat 94 kB of finished work.
  5. Restate the coverage gradient as a known property of the stratifier. Each input is graded at rho = -1.000 with a 15% range across the eviction quartiles, and no entry in this project says so. It cancels in a ratio, but any future single-sample statistic computed over these quartiles inherits it.

Q131's surviving results.json reports nine CLASS A within-condition vehicle pairs from GSE260742. Two, K119_NT_rep1/rep2 and K119_C1_rep1/rep2, have absolute quartile spans of 3.0558 and 2.6747 with aggregate S_FLAG ratios of 3.1716 and 2.8412 and are marked inadmissible. Of the two admissible pairs, K79_F3_rep1/rep2 has span 0.6424 and crosses processing states - GSM8123372 deposited as filt.bam.tdf with 1,004,230 non-zero bins in the universe against GSM8123386 as tdf with 1,113,815 - and K119_C1_paired/rep2 has span 0.0539. Its C6 reproduction of Q130's published contrast returns [0.586, 0.8188, 0.928, 1.1865], span -0.6005, matching Q130 exactly.

    What this evidence cannot show

THIS IS A SALVAGE FROM AN INTERRUPTED RUN. The agent did not write its own entries, did not run the validator, and explicitly named a check it had not completed; the king completed that one check and no others. Any part of its pipeline downstream of the pair table is unreviewed. The admissibility rule is Q131's, declared in its PREREGISTRATION.md, and I did not re-derive whether its thresholds are the right ones - I took the flags as given and examined only what they excluded. The processing-state inference rests on the deposited file suffix (filt.bam.tdf versus tdf) and on non-zero bin counts, not on any statement by the depositor about how the files were made. n = 2 admissible pairs is too few to characterise a distribution even if they were clean.

Evidence that argues against this (3)
    • Declaring the control 'unrun' is the conclusion most favourable to the four gradient results this project has already published, and I am the author of the cycle logs that promoted them. A less invested reading is available: THREE separate vehicle pairs produce spans at or above the smallest real drug span, and requiring a pair to be unconfounded before it may contradict you is a standard that the drug contrasts themselves were never held to. Q130's own headline pair was not checked for processing-state match either, and this entry only noticed the issue because a vehicle pair failed.
    • The two pairs excluded for a three-fold aggregate difference may be the most informative ones rather than the least. A within-sample share ratio is supposed to be robust to depth, which is the whole reason this project uses shares rather than counts - so a same-condition pair whose share ratio comes out at 3.17 is either a real failure of that assumption or evidence those two libraries are not what their titles say. Either way it is a finding about the series that I set aside as an exclusion rather than investigating.
    • GSE260742 may simply be the wrong series for this control, and the entry does not say what the right one would be. A selection artefact is a property of the ANALYSIS DESIGN, not of a dataset, so it could be tested on any deposit with two vehicle replicates and a stratifier - including the human GSE127507 series Q130 already used. Concluding 'no clean pair exists here' without asking whether a clean pair exists anywhere leaves the control no closer to being run.
