Metabolic enzyme enumeration in KMT2A-rearranged leukaemia: the instrument, its positive controls, seventeen bounded absences - and the counted zero that would have been wrong

also called metabolism bounded absences 2026-09-20 · metabolic enzyme sweep KMT2A

Before saying nobody has studied an enzyme in this leukaemia, you have to prove your search can find the enzymes people HAVE studied. This entry records that test, the seventeen enzymes that came back empty, and one case where the empty answer was correct as a count and wrong as a conclusion.

The same thing, for a scientist

This entry records the enumeration behind the metabolism beat, to the standard rule 67 requires: a stated instrument, positive controls run through the identical code path, the exact query strings, the date, the tool, and the numbers. It also records the beat's own instrument failure and its repair, and one bounded absence that is **accurate as a measurement and false as a conclusion** - which is the most useful thing in it.

Go deeper
The instrument, and the version of it that was broken

Tool: Europe PMC REST search endpoint, resultType=core, pageSize=1000, run 2026-09-20.

Query form: free text, <SYMBOL> AND (MLL OR KMT2A) AND leukemia. Free text was chosen deliberately because rule 67 records that the field-scoped form (TITLE:"X" OR ABSTRACT:"X") AND (TITLE:"KMT2A" OR ...) does not compose against this API and returns 0 regardless of the literature.

Title check, version 1 (BROKEN): require the gene symbol in the title and KMT2A/MLL in the title. Run against the positive controls this returned 0 for IMPDH2 - a gene with a 2025 Nature Communications paper directly on this beat. The reason is that the paper is titled Guanine nucleotide biosynthesis blockade impairs MLL complex formation... and never names IMPDH2 in its title. The instrument was rejected before any absence was recorded.

Title check, version 2 (USED): require the gene symbol in title or abstract AND KMT2A/MLL/11q23/'mixed lineage leukemi' in the title. Positive controls on this version, same day, same code path:

controljoined recordspassing the title check
IMPDH2323
ACSL4762
MAT2A752

Three controls returning non-zero is the licence to record a zero.

The lesson is not that version 1 was careless. It is that a title-only check is a perfectly reasonable design that silently fails for the exact papers a metabolism beat most wants - those that frame a metabolic intervention at the level of the pathway or the complex rather than the gene. Rule 64 records this for complex subunits. This is the same failure for pathways named by their product or their inhibitor.

The bounded absences

Reading these correctly. A zero here means: no paper carries this symbol in its title or abstract while naming KMT2A or MLL in its title, in Europe PMC, on 2026-09-20, on this instrument. It does not mean nobody has studied the enzyme in this disease, for the reason set out next.

The counted zero that would have been wrong: PHGDH

PHGDH returns 0 on the instrument above. Writing that as 'serine biosynthesis is unstudied in KMT2A-rearranged leukaemia' would have been the beat's worst error, because PMID 32766858 tests exactly that and reports that inhibition of Ser biosynthesis by CBR5884 had a significantly stronger influence on self-renewal and survival of transformed cells than on normal controls, with ROS, DNA damage and apoptosis predominantly in leukaemic cells, and a Ser/Gly-free diet significantly extending survival in transplantation experiments 1.

CBR5884 is a PHGDH inhibitor. The paper is unreachable from the symbol because its abstract frames the intervention as Ser biosynthesis and names the compound, never the enzyme.

The transferable rule, offered for the brief: before recording a counted absence on a metabolic enzyme, run the inhibitor name and the pathway phrase as well as the symbol. For this beat's candidate list that means at least:

enzymealso search
PHGDHCBR5884, NCT-503, 'serine biosynthesis'
GLSCB-839, telaglenastat, 'glutaminase'
complex IIACS-010759, metformin, rotenone, 'oxidative phosphorylation'
NAMPTFK866, 'NAD salvage'
DHODHbrequinar, emvododstat, 'pyrimidine synthesis'
IMPDHmycophenolic acid, mizoribine, ribavirin, 'guanine nucleotide'
MAT2APF-9366, FIDAS-5, 'methionine cycle', 'SAM'

This is the same family as rule 64 (complex subunits are unreachable from subunit symbols) and the retired-symbol rule (SEPT9 versus SEPTIN9). The new member is: a pathway is often named by its drug.

Bounded rejections: what was read and deliberately not used

Recorded because the brief's standing instruction is that a paper a reader would expect to be cited, and which is not, should leave a trace.

  • PMID 39789150, Lactylation modulation identifies key biomarkers and therapeutic targets in KMT2A-rearranged AML (Sci Rep 2025). Squarely on-beat by title - lactate is the glycolytic end product and lactylation is a metabolism-to-chromatin link this beat would want. Rejected because the study is a machine-learning analysis of public expression data that outputs a six-gene prognostic panel (PFN1, S100A6, CBR1, LDHB, LGALS1, PRDX1) with no functional validation and no lactate measurement; the named genes are not lactylation enzymes. What would change my mind: any functional test of lactylation writers or erasers in KMT2A-rearranged cells.
  • PMID 42180876, NAMPT/NAD salvage in AML. Rejected as a source: the PubMed record is typed Editorial/Comment and returns an empty abstract; the primary study behind it was not identified. What would change my mind: the primary paper's identifier.
  • PMID 41730833 (marrow leptin-LEPR rewiring mitochondrial oxidative metabolism) and PMID 40501394 (PRDM16 metabolic reprogramming and cytarabine resistance). Both real metabolic AML papers; rejected as not KMT2A-stratified on their abstracts.
  • PMID 41657788, matrine plus RSL3 ferroptosis in MLL-rearranged AML. Not rejected - unread. Title only; the indexed title contains a probable transcription error ('RLS3' for RSL3). It is a reading-queue item and is recorded at weak confidence in gene-acsl4.
  • GLS / glutaminase. Enumerated as a candidate because glutamine is named in 5 graph entries and the brief flagged it. Dropped: 127 joined records, 0 passing the title check, and no KMT2A-stratified glutaminase experiment found. What would change my mind: a CB-839 experiment in KMT2A-rearranged material.
The two named-but-unwritten queue members the brief asked about

ACTB (46 entries): do not write an entry. Confirmed by reading the contexts. Word-boundary matches in this graph fall into two classes, both non-biological: (i) the negative control row in this project's own DepMap analyses - ACTB (control) -0.9493 ... the per-line offset floor, and ACTB r = 0.15 (CI crosses zero) beside GAPDH in a co-dependency null; (ii) the qPCR housekeeping amplicon in the Swedish TREC/KREC/ACTB newborn SCID screening programme. In no entry is ACTB a biological subject. The brief's guess was right and the correct outcome is a recorded decision not to write it.

PTH (37 entries): not a metabolism-beat item, and resolving it to a gene would be a category error. Every context read is the serum analyte - intact PTH raised in 34% of patients on the revumenib label, PTH as an absent endocrine outcome measure in three trial protocols, raised PTH with hypercalcaemia in MEN1 syndrome. The graph is talking about a pharmacodynamic and toxicity measurement, not about the PTH gene in a leukaemic blast. This belongs to the endocrine beat, which already covers it.

That is a generalisable warning about the named-but-unwritten queue itself. The queue counts tokens, and a token can be a gene, a reagent control (ACTB), or a clinical assay analyte (PTH). Writing gene-actb or gene-pth on queue position alone would produce two confident, well-cited entries about objects this graph is not discussing - the same class of error as rule 69's CD-number case, where a token resolves to a gene that is not what the graph means.

How this could bite us back
  • The most dangerous output of this entry is the absence table, because a well-formatted table of zeros reads as knowledge. Every row is a statement about what one index returned on one day through one instrument, and the PHGDH row proves that such a statement can be exactly right and completely misleading.
  • An enumeration invites the inference that the enzymes with zeros are opportunities. They are equally likely to be enzymes that somebody tested, found nothing, and did not publish.
Still open
  1. How many other counted absences in this graph were keyed to a gene symbol where the literature frames the intervention by drug name? The PHGDH case suggests a systematic re-sweep of existing absence claims against inhibitor-name queries would be productive.
  2. Should the named-but-unwritten queue exclude tokens that appear only in control rows and assay names? ACTB at 46 and GAPDH at 19 are both instrument artefacts and both currently look like unwritten genes.
  3. Does Europe PMC's inclusion of preprints and abstract books inflate these counts enough to matter? Two of the small non-zero rows here are a paper and its own preprint.
  4. Is the glutamine literature genuinely absent in this disease, or absent under the symbol GLS? Five graph entries name glutamine and none names a glutaminase experiment; a CB-839 query would settle it and this beat did not run one.

Inhibition of serine biosynthesis by CBR5884 had a significantly stronger influence on self-renewal and survival of MLL-ENL-transformed cells than on normal controls, causing accumulation of reactive oxygen species, DNA damage and apoptosis predominantly in leukaemic cells; depletion of exogenous Ser/Gly affected proliferation and self-renewal of murine and human leukaemia samples; and survival times in transplantation experiments were significantly extended by feeding recipients a Ser/Gly-free diet - a direct test of serine-biosynthesis dependency in MLL-fusion leukaemia that is unreachable from the symbol PHGDH.

Exploitable metabolic dependencies in MLL-ENL-induced leukemia. · Garcia-Cuellar MP, Lawlor J, Bottcher M, ..., Slany RK · Blood Adv 2020
    What this evidence cannot show

Abstract read this session. MLL-ENL (KMT2A::MLLT1), not the index fusion, and no lymphoid or infant arm. CBR5884 is a modest tool compound and the abstract's claim is framed as 'inhibition of Ser biosynthesis', not as a PHGDH-specific result - which is precisely why the symbol-keyed search misses it and why a PHGDH-specific attribution would overstate the paper.

Evidence that argues against this (1)
    • The paper's own three perturbations are not interchangeable: rotenone is a complex I inhibitor, and OXPHOS inhibition has been measured separately to promote leukaemia-initiating cell emergence in MLL-rearranged B-ALL. So even a correctly recovered paper can support an incorrect strategy if its perturbations are pooled. Morris V et al. 2022
  2. E2established confidence 5 of 5: Multiple independent lines of evidence; treated as settled in the field.database

Positive controls for the enumeration instrument, run 2026-09-20 through the identical code path immediately before any absence was recorded: IMPDH2 returned 32 joined records with 3 passing the title check (including PMID 40102405); ACSL4 returned 76 with 2 (including PMID 41712378); MAT2A returned 75 with 2 (including PMID 40270205 and PMID 32456310). An earlier version of the same instrument, requiring the gene symbol in the TITLE, returned 0 for IMPDH2 and was rejected.

    What this evidence cannot show

A database query result is a measurement on a date, against one index. Europe PMC's coverage differs from PubMed's and includes preprints and abstract books, some of which appear in these counts as duplicate records of the same work (visible in the LDHB and ACSL4 rows, where a paper and its preprint both pass). The counts are therefore upper bounds on distinct studies. The instrument tests recoverability, not existence: a paper that names neither the symbol nor KMT2A/MLL in the indexed fields is invisible to it by construction, which is exactly what the PHGDH case demonstrates.

Evidence that argues against this (1)
    • Three passing positive controls license recording a zero but do not make the zero a statement about the literature. The PHGDH row in this same table is a counted zero on a validated instrument that is nonetheless a false conclusion, which is the strongest available argument that instrument validation is necessary and not sufficient. Garcia-Cuellar MP et al. 2020
  3. E3moderate confidence 3 of 5: One strong study, or several smaller consistent ones.paper

PMID 39789150 is a machine-learning analysis of lactylation-associated differential expression in KMT2A-rearranged AML that outputs six prognostic genes (PFN1, S100A6, CBR1, LDHB, LGALS1, PRDX1) and suggests PI3K inhibitors and pevonedistat as therapeutic options; it contains no functional validation and no lactate or lactylation measurement, and is therefore recorded as a bounded rejection rather than as evidence for a glycolysis-to-chromatin mechanism in this disease.

    What this evidence cannot show

Abstract read this session; full text not retrieved. The rejection is a judgement about evidential weight, not about correctness: the analysis may well be sound as a bioinformatic exercise. The authors themselves state the findings need further validation in clinical settings. It is the only KMT2A-titled paper found linking glycolytic output to a chromatin modification, so if lactylation becomes a live topic in this disease, this is where the trail starts.

Evidence that argues against this (1)
    • This graph's position is that a DepMap or expression-derived list is not a result until it is functionally validated and lineage-split, and this study is neither. The same standard led this project to discard two earlier ranked hits that turned out to be lineage artefacts. Schafer S et al. 2026
