Attribution audit 5 of 5 - where KMT2A::AFF1 sits on chromatin: the field's standard attribution heuristic is invalidated by the paper that founded it, but two real survivors exist
also called MLL-AF4 ChIP attribution audit · MLL-N minus MLL-C · fusion occupancy attribution
Maps of where the fusion protein binds DNA were made with antibodies that also bind the normal protein, so the field works out which peaks belong to the fusion by clever subtraction rather than by seeing it directly. One of the two subtraction tricks is sound and the other is undermined by the very paper that established the biology behind it.
The same thing, for a scientist
ChIP and CUT&RUN have no size dimension, so a shared-epitope antibody cannot be rescued by the readout the way a Western blot rescues it. The field knows this and has built two attribution heuristics. They audit differently, and one of them fails. **Heuristic 1 - the MLL-N minus MLL-C subtraction. This survives, qualitatively.** Wild-type KMT2A is cleaved by taspase1 into MLL-N320 and MLL-C180 which remain associated, so wild-type chromatin carries **both** epitopes. The fusion retains only the N-terminal region and therefore carries **only** the N epitope. A locus with MLL-N signal and no MLL-C signal is fusion-bound. Kerry et al. use exactly this logic, defining 4,427 MLL-AF4 binding sites in SEM from MLL(N) ChIP-seq and showing wild-type MLL separately [E1], and Olsen et al. state the reagent property explicitly: the N-terminal antibody recognises MLL1 and the fusion, the C-terminal antibody only MLL1 [E2]. **This is a genuine discriminator and the best one the field has without a tag.** Its limits are that it is a difference between two antibodies with different ChIP efficiencies - so it supports a qualitative call and not a quantitative ratio - and that it is blind to the KMT2A\* species, the 5'-truncated product of the gene-internal promoter, which carries the C-terminus and would be scored as wild-type. **Heuristic 2 - intersect MLL-N peaks with partner peaks. This FAILS, and it fails on the authority of the paper that defined the partner complex.** The reasoning is that a site bound by both MLL-N and AF4-C must carry the fusion, because wild-type MLL and wild-type AF4 would not be at the same place. Yokoyama et al.'s headline finding is that **AEP is normally recruited to MLL-target chromatin to facilitate physiological transcription** [E3]. Wild-type AF4 and wild-type MLL co-occupy MLL target genes by design. The intersection is therefore expected under the null, and an MLL-N-plus-AF4-C peak in SEM is consistent with the fusion and with a physiological wild-type MLL/AEP co-occupancy at the same promoter. Kerry et al. do show MLL(N), AF4(C) and Menin signal together at their sites [E1], which is a coherence check rather than an attribution, and their attribution rests on Heuristic 1. **The two clean survivors.** 1. **Epitope-tag ChIP.** Olsen et al. performed **anti-HA ChIP-seq** on HA-FKBP12-tagged MLL::AF9 [E2]. No wild-type species carries the epitope. This is unambiguous attribution, in an overexpression system. 2. **Degron subtraction.** In the same work, the signal lost from an MLL-N ChIP within three hours of degron-induced fusion degradation, with no matching loss from the MLL-C ChIP and no change in H3K4me3, is attributable to the fusion by perturbation rather than by reagent [E2]. **The discriminator is the degron, not the antibody** - and that logic transfers to any endogenous line once a degron is knocked in. **Verdict. This class partially survives.** The qualitative map of fusion-bound loci survives via Heuristic 1 and via tag and degron subtraction. Quantitative occupancy - how much fusion is at a site, and what fraction of an MLL-N peak is fusion - does not survive anywhere.
The case the brief asked for: a partner antibody in a line where the partner is expressed only as the fusion
This beat looked for that case in the KMT2A families and did not find one, and the reason is structural rather than accidental. The recurrent KMT2A partners - AFF1, MLLT1, MLLT3, MLLT10, ELL, AFDN - are all broadly expressed housekeeping-range transcription and elongation proteins, so the wild-type allele is present and expressed in every cell that carries the fusion. There is no KMT2A partner analogous to a lineage-restricted gene that is silent in the tumour's cell of origin.
What exists instead is the reciprocal-negative arm, which removes one confounding species but not the wild-type one: of 460 KMT2A::MLLT1 fusions about 241 are spliced fusions expressing only the direct product and no reciprocal transcript, with smaller equivalents for ELL (10 of 119) 4. That arm makes an anti-MLL-C reagent interpretable, because it removes the reciprocal source; it does nothing for an anti-partner reagent, because wild-type MLLT1 is still there.
So the honest answer to that part of the brief is that the class is empty in this disease, and the surviving cases are the tagged and degron-subtracted ones instead.
What the KMT2A* species does to Heuristic 1
KMT2A* is the N-terminally truncated protein made from a gene-internal promoter that coincides with breakpoint cluster region hot spot II; its mRNA encodes a truncated MLL retaining the C-terminal functional regions including the SET domain 5. In an MLL-N-minus-MLL-C subtraction it behaves as a C-only species: it adds MLL-C signal without adding MLL-N signal. Its effect is therefore to make loci look less fusion-bound than they are - a conservative bias, but a real one, and it is unmeasured because no ChIP in this disease has ever distinguished KMT2A* from wild-type MLL-C.
The reciprocal product does the opposite of nothing here: it carries MLL-C and not MLL-N, so it too inflates the subtracted-away term. Both biases run in the same direction, which is why Heuristic 1 is usable at all.
The minimal experiment
Knock a degron plus an epitope tag into the endogenous KMT2A::AFF1 allele in SEM, C-terminally on the AFF1 side. One construct gives (a) anti-tag CUT&RUN, which is unambiguous attribution at endogenous abundance, and (b) degron subtraction against the same cells' MLL-N profile, which cross-validates every existing MLL-N-based map in the literature. Nothing else in this audit would settle as much per experiment (exp-endogenous-tag-and-degron-knock-in-kmt2a-aff1).
An interim check costing one CUT&RUN run: profile MLL-N and MLL-C in the same cells with a spike-in normalisation, and publish the subtracted track rather than the MLL-N track. The field currently publishes the unsubtracted one and calls it MLL-AF4.
A third attribution route: fusion-junction-directed siRNA, and an unresolved question about it
Alongside the epitope tag and the degron there is an older fusion-specific perturbation: siRNA directed at MLL-AF4, which impairs clonogenicity of SEM and RS4;11 and reduces xenograft morbidity 6. If the oligonucleotides span the junction, they are as fusion-specific as a tag, and a ChIP performed after such a knockdown attributes by perturbation in exactly the way degron subtraction does - in a patient-derived line rather than an engineered one, which would make it stronger than the degron evidence on that axis.
This matters directly for the occupancy verdict, because Kerry et al. use MLL-AF4 siRNA knockdown followed by MLL-N, AF4-C, Menin and PAF1 ChIP 1, and the laboratory that developed the fusion-directed siRNAs is on their author list. If those are junction-spanning siRNAs, the SEM occupancy attribution is considerably stronger than this audit's headline verdict allows. If they target retained parent sequence, the perturbation depletes a wild-type parent too and adds nothing.
This beat could not settle it: neither paper's oligonucleotide sequences were reached (PMID 16046533 has no PMCID; the supplemental experimental procedures of PMID 28076791 were not retrieved). It is a ten-minute check for anyone with the supplementary files, and it is the single highest-value unresolved item in this audit.
Resolved: the MLL-AF4 siRNA is junction-spanning, and the occupancy verdict improves
This entry's top open question asked whether the MLL-AF4 siRNA used for occupancy subtraction in SEM spans the fusion junction. If it does, the subtraction is fusion-specific in a patient-derived line, which is stronger than anything else in this audit.
It does. Retrieved 2026-09-20 from the supplemental experimental procedures of PMID 28076791 (Europe PMC supplementaryFiles for PMC5263239, mmc1.pdf), verbatim:
siMA6 (sense, AAGAAAAGCAGACCUACUCCA; antisense, UGGAGUAGGUCUGCUUUUCUUUU), targeting the MLL exon 9 and AF4 exon 4 MLL-AF4 fusion site present in SEM cells. As control siRNAs we used the mismatch control siMM.
Three things follow.
1. The reagent is fusion-specific by sequence, not by inference. It is named to the junction, the sequences are published, and it carries a mismatch control rather than a scrambled one - the stricter comparator.
2. It is endogenous and patient-derived. SEM is a t(4;11) patient line, not a transduced model. That makes MLL-AF4 siRNA subtraction the only fusion-attributable perturbation of an endogenous KMT2A::AFF1 protein in this literature - the tag and degron systems that do this properly are all MLL::AF9 or overexpression.
3. The verdict on occupancy moves up. The qualitative map was already accepted; what was in doubt was whether any attribution in a patient line existed at all. It does. What still does not survive is quantitative occupancy - the siRNA reduces the fusion rather than removing it, and an MLL-N peak in a t(4;11) cell still sums wild-type KMT2A and fusion, so what fraction of the peak is fusion remains unmeasured. The knock-in proposed in exp-endogenous-tag-and-degron-knock-in-kmt2a-aff1 is still the experiment that settles that.
The sequences come from PMID 16046533, which this graph had separately been citing for a minute-scale elongation claim it never made. The same paper is the source of the field's only junction-specific reagent, which is the more useful thing about it.
| claim class | chromatin occupancy of KMT2A::AFF1 (ChIP-seq, CUT&RUN, CUT&Tag) |

| verdict | partially survives - the qualitative map of fusion-bound loci survives; quantitative occupancy does not. The verdict could improve if the MLL-AF4 siRNAs used in the SEM work turn out to span the junction, which is unresolved. |

]- Menin-inhibitor response is read out as loss of fusion occupancy from an anti-MLL-N track, which also contains wild-type MLL; a drug that moved wild-type MLL and left the fusion in place would look like target engagement on the standard assay.
- DOT1L-inhibitor sensitivity has been predicted from spreading defined on MLL-N peaks, so a patient stratification built on that signal inherits an attribution the assay cannot make - and the stratification would be wrong in exactly the direction that matters if wild-type MLL spreading contributes.
- If the field's fusion occupancy maps are partly wild-type MLL, then target genes selected from them for combination therapy may be wild-type MLL targets, whose inhibition carries the toxicity of interfering with normal haematopoietic KMT2A function rather than the selectivity of hitting a fusion.
- Align siMA6's 21-mer to the KMT2A exon 9 / AFF1 exon 4 junction and confirm independently that it straddles the boundary rather than sitting on one side of it. The sequence is published and the junction is known, so this is arithmetic, not retrieval.
- What is the genome-wide overlap of wild-type MLL and wild-type AF4 occupancy in a non-rearranged human haematopoietic cell? That single control would say how badly the intersection heuristic fails, and nobody has run it.
- How much KMT2A* protein is there in a t(4;11) blast, and does it occupy chromatin? It is scored as wild-type by every MLL-C track ever published in this disease, and its abundance is unmeasured.

Read verbatim from the Europe PMC full text XML for PMC5263239 (<body> present, 58,361 characters of stripped text). The MLL(N) antibody binds wild-type MLL and the fusion; the paper separates them by also profiling wild-type MLL and by siRNA depletion, and the siRNA is directed at MLL-AF4. The figure legends were read; the supplemental experimental procedures, where the antibody catalogue numbers live, were not retrieved, so the specific clones are not audited here.
Evidence that argues against this (1)
- An siRNA against MLL-AF4 that targets the junction is a genuine fusion-specific perturbation and would strengthen the attribution considerably; one that targets retained KMT2A or retained AFF1 sequence knocks down the wild-type parent as well. Which of the two was used is a methods detail that changes the strength of every occupancy claim built on that panel, and it was not resolved from the main text. Olsen SN et al. 2022

Anti-HA ChIP-seq was performed on HA-FKBP12-tagged MLL::AF9, giving attribution by epitope; and ChIP-seq with an N-terminal MLL1 antibody (which recognises MLL1 and the fusion) and a C-terminal MLL1 antibody (which recognises only MLL1) showed that three hours of degron-induced degradation reduced fusion but not wild-type MLL1 occupancy, with no change in H3K4me3 - attribution by perturbation rather than by reagent.

Evidence that argues against this (1)
- Degron subtraction attributes the lost signal to the tagged protein but not necessarily to direct binding: a three-hour window is long enough for secondary loss of a co-factor's occupancy, so a site that loses MLL-N signal after degradation could be losing a partner that required the fusion rather than the fusion itself. The paper's three-hour timepoint is short by the standards of drug treatment and long by the standards of direct binding. Kerry J et al. 2017

AEP - the AF4/ENL-family/P-TEFb complex - is normally recruited to MLL-target chromatin to facilitate physiological transcription, so wild-type AF4 and wild-type MLL co-occupy MLL target genes in cells with no rearrangement.

Read verbatim from the PMC body (PMC2824033 via efetch db=pmc). This is the paper's headline finding and the audit conclusion follows from it directly: a co-occupancy heuristic cannot attribute if co-occupancy is the physiological baseline. The ChIP in that paper is ChIP-qPCR at selected loci in leukaemia lines, not genome-wide, so the quantitative extent of physiological MLL/AEP overlap in a non-rearranged cell is not established.
Evidence that argues against this (1)
- If physiological MLL/AEP co-occupancy is confined to a small number of loci, the intersection heuristic could still be nearly valid genome-wide even though it is invalid in principle. Nobody has measured the genome-wide overlap of wild-type MLL and wild-type AF4 in a non-rearranged haematopoietic cell, which is the control that would settle how bad the heuristic actually is. About half of KMT2A::MLLT1 fusions - 241 of 460 - are spliced fusions in which only the direct fusion transcript and no reciprocal transcript is expressed, with a smaller equivalent arm for ELL (10 of 119), giving a natural comparator that removes the reciprocal species but not the wild-type partner.

Evidence that argues against this (1)
- A reciprocal-negative arm is defined on transcript expression, not protein, so a patient scored reciprocal-negative by RT-PCR could still make a low-abundance reciprocal protein from an unspliced or alternatively spliced message. - If KMT2A* protein is rare or unstable in blasts, its contribution to an MLL-C ChIP track is negligible and the concern is formal only. A third fusion-specific perturbation exists in this disease and predates both the tag and the degron: siRNAs directed at MLL-AF4 reduce fusion expression in SEM and RS4;11, impair clonogenicity, reduce HOXA7, HOXA9 and MEIS1 expression and reduce morbidity in xenografts - and the Heidenreich laboratory that developed them is an author on the SEM occupancy work audited here.

Abstract read in full via the Europe PMC core record; no PMCID exists and the full text was not reached, so the siRNA target sequences were not inspected and it was NOT confirmed from the primary text that they span the fusion junction rather than retained KMT2A or retained AFF1 sequence. The paper's title and framing say MLL-AF4, and a junction-spanning siRNA is the standard design for this purpose, but that is an inference until the sequences are read. This is transient siRNA knockdown over days, not minutes, so it carries none of the kinetic resolution of a degron.
Evidence that argues against this (1)
- If the siRNAs target retained parent sequence rather than the junction, they deplete wild-type KMT2A or wild-type AFF1 as well, the perturbation is not fusion-specific, and the occupancy attribution built on it is no better than the antibody. The two possibilities give opposite verdicts on the strongest surviving occupancy evidence in a patient-derived line, and separating them requires only reading the published oligonucleotide sequences. The MLL-AF4 siRNA used for chromatin-occupancy subtraction in SEM cells is junction-spanning and therefore fusion-specific: siMA6 is described in the supplemental methods as targeting the MLL exon 9 / AF4 exon 4 fusion site present in SEM, with a mismatch control siMM. It is the only fusion-attributable perturbation of an endogenous KMT2A::AFF1 protein in this literature.

Read 2026-09-20 from `mmc1.pdf` in the Europe PMC supplementary archive for PMC5263239; the sequences are attributed there to Thomas et al. 2005. **The junction-spanning property is the paper's own description, not something verified here against the SEM junction sequence** - the 21-mer would need aligning to the KMT2A exon 9 / AFF1 exon 4 boundary to confirm it independently, and that has not been done. Knockdown is partial and acts over days, so it removes some fusion rather than all of it.
Evidence that argues against this (2)
- A junction-specific siRNA attributes the **perturbation**, not the **readout**. The ChIP antibody in those experiments is still MLL-N or AF4-C, both of which bind wild-type protein, so what the experiment shows is which peaks *change* when the fusion is reduced - not which peaks *are* fusion. Peaks held by wild-type KMT2A at the same loci are invisible to the subtraction, and the quantitative question is untouched. Cell Reports 2017
